In 1953, Thompson returned to Birmingham and became the principal of Parker High School, an all-black school. He quickly became a leader in the community and began to advocate for the desegregation of schools. In 1954, the Supreme Court ruled in Brown v. Board of Education that segregation in public schools was unconstitutional. Thompson was instrumental in implementing the desegregation of schools in Birmingham, which began in 1963.

Thompson's work extended beyond desegregation. He was also a strong advocate for democracy and education. He believed that all students, regardless of their race or background, should have access to a quality education. He also believed that democracy required the participation of all citizens, regardless of their race or gender.
